Pain: Painful intercourse can have many causes. It may be that you're not lubricated enough. Try longer foreplay, or use additional lubricants.

Vaginal issues?: There may be obstructive issues with a growth or hymenal remnant or infection that a GYN MD can assess as to why the condom use is so painful.
