May need removal: The implantable birth controls (implanon/explanon, etc), should be placed in the superficial tissues of the arm so that they are more readily removed. It is possible that the placement of your device is quite appropriate, but it may be lying close to or aggravating a sensory nerve causing discomfort. If there is redness or your feel heat, you should have it checked for a possible infection.
