Yes: This can be very troublesome. I had herpangina and this was the worst aspect of the illness (lasted for months), and many people have it much more severely. If no cause (hormones, meds, GI reflux, xerostomia / sjogren's) is found, a good multivitamin may help. Topical anesthetics and lozenge Clonazepam are used & sometimes it resolves by itself.

See pedi urologist: An experienced pediatric urologist, or a reconstructive urologic surgeon with plenty of experience with urethral reconstruction, are probably the best drs. To deal with this problem. We advise patients that the urinary meatus should reach the the coronal sulcus (groove at base of glans) for satisfactory fertilility. Alternative is to do nothing if functions (urination & sex) are satisfactory..

May be ...: Those described spots might have been there all your life long and may represent inborn benign pale spots on the sides of frenulum of foreskin. So, you may just watch them for 1-3 months if not hurting but keeping growing in size and number; if not, they may be what I described; if growing, seek pro-evaluation so to decide what they are and how to handle them timely.
