I would suggest that you may begin your makeup after you have completed your pink eye treatment. Please confirm with your ophthalmologist.

The primary worry is the transfer of eye germs back to your makeup by the applicator. Complete the prescribed treatment first & hope that does the job. Otherwise you may end up needing to toss out the makeup if you re-infect yourself by resuming too early with tainted makeup.
