I have been prescribed one box of ciprofloxacin and three boxes of doxycycline, how do i take these , do they have to be taken together or on there own, the doxycycline boxs says one in the morning and one at night so does ciprofloxacin?

This is an unusual antibiotic combination, and you don't say how long you will be taking them. However, it may be appropriate for some infections. What are you being treated for? Anyway, there is no reason not to take them together.
