Do as you wish. In one sense smegma is just debris that can be a natural lubricant. As a secretion it can harbor some common germs but not much more than are already present. Condoms do provide a reduced risk of pregnancy and many forms of STD. Do as you wish. I see no reason to consider it a health problem.
