BV or yeast?: Fluconazole is used for yeast infections and does not treat bacterial vaginosis; BV usually is treated with metronidazole by mouth. Whichever infection you have and treatment given, it's best to wait until symptoms have cleared up before resuming sex. If sex is otherwise inevitable, for sure use a condom. Sounds like you should recheck with the doctor about your diagnosis and best treatment.
