Yes: Clamydia in the rectal area can easily be transmitted to the penile area. You have to assume that you have penile infection also. You should wait until the infection is properly treated and cleared out before proceeding safely. It is also a good idea to use other means of protection in order to prevent further infection and problem. Remember that your partner needs to be treated also.
