is it true that taking a proton pump inhibitor for acid reflux can cause bad breath by allowing bacteria / fungi to accumulate in high ph environment?

Not really: I have a lot if patients on ppi therapy and this is definitely not a common complaint. If this happens it is rare.

Doubtful: Much more likely that acid reflux will cause bad breath, as well as increase risk of oral pharyngeal cancer & ulcers. I'd take the prescribed medication unless advised otherwise by your doctor.

Yes but likely viral: Encephalitis, inflammation of the brain, can be caused by viruses, bacteria, fungi, parasites, unknown causes, etc... Patients with identifiable causes usually have viral infections. Herpes types 1 & 2, epstein barr virus, varicella (chicken pox, shingles) virus, polio virus, coxsackie (hand-foot-mouth) virus, or mosquito-borne viruses can cause encephalitis.

Can: Bacterial resistance is becoming prevalent as we have increased usage for even non infectious cases. When there is confirmed resistant strain that enters into the blood stream, sepsis is a possibility as we can potentially run out of options to treat.

Good hygiene: The best way to prevent bacterial infections, or viral infections, is good hygiene. Wash your hand properly and often. Next come nutrition; your immune system works much better if you give it the proper tools to work with. Next comes sleep; not sleeping properly or enough has been shown to weaken the immune system and increase susceptibility to infections.
