Rule out UTI: Could be urinary infection with inflammation of urethra causing burning sensation in penis when he urinates. Should see his doctor and get a urinalysis.

See below: How old is your son? Is he toilet trained? Does the pain go away with urination? Does it awaken him at night? Does it occur when he urinates or just prior?
