Is it bad to let genital warts go away on their own during the early stage?

Depends: If you are woman, not a good idea to take a wait and see approach as they are linked to abnormal cell changes and even cancer of the cervix down the road. If you are a man and not sexually active (so to not transmit them) its less urgent o seek care, however treating them early is cheaper and easier. Why not get them fixed now?

No: Most people are able to eliminate the virus on their own. If the lesion are still there in 3 months, see your doctor for treatment. Condom does not prevent HPV infection, so abstain from sex. Get HPV vaccine to prevent infection with other stains of HPV.
