Depends: Depends on how old he is and has he had restorative surgery. If newborn will need temp colostomy then reconstruction of anus and colostomy takedown. This is normal sequence of events in newborns. If he is past this stage and has issues with incontinence due to lack of muscle control or function a mace pricedure may be an option.

Have surgery: A baby born with an anorectal malformation or imperforate anus will need corrective surgery to make a good anorectal opening through the middle of the anal sphincter. If the lesion is "low" (close to the bottom), a definitive repair can be done immediately. If it is "intermediate" or "high, " a colostomy would be made first with definitive repair a few months later.

Bowel management: Depending on the level of the original defect, continence may/may not just happen. However, most boys need a bowel management program. There are several centers that have such programs. A resouce is the pull-through network. There are many surgeons who specialize in this.
