Not ovulating: With no period for 3 months, if you're not pregnant, that means that you haven't ovulated for 3 months. When you don't have a period for 3 months, it's common to start bleeding, which is what the brown discharge is. I would see your doctor, either for help with ovulating or to bring on a period and stop the brown discharge.

Cervical changes: "pimples" (nabothian cysts) are a possibility. Certainly, residual shedding of the uterine lining is also likely. Both of these are normal changes. Doesn't sound like anything too worrisome.
