How to break in shoes to protect an ankle?

Should not have to: You should not have to break in a shoe. It should fit comfortable from the start of wearing them. If you are wearing a hi top shoe that comes over the ankle then you need to be careful of rubbing or irritation from the shoe at the ankle.

See answer: If you have shoes that you feel are causing you instability in the ankle, no amount of breaking in is going to change that. You should probably look into the stability issues you have with a physician's assistance.
