Brown = blood : Brown is simply old blood which is quite common on Progesterone only methods like the depo-provera shot or the pill that you mentioned. Combination oral contraceptive pills are much better at regulating the menstrual cycle. So is a Mirena (levonorgestrel) iud.

Probably: Both are progestin only birth control. If you plan to change to the oral contraceptive pill talk to your doctor about one that will regulate your cycle and stop the bleeding (i.e. The brown discharge).
