Few things: It could be due to inflammation of the pleura or lung, or of the kidney or liver. You may need a ct scan to find out.

kidney: I would have to suspect: 1) kidney infection or stone or 2) pneumonia in the right lower lobe of your right lung. A simple urinalysis would rule out or rule in #1. A chest x-ray would be helpful for #2. If you have fever, you should get immediate medical care as this would suggest a more serious condition.
