Larynx: It should not cause you much discomfort. I imagine they are doing the procedure to analyze the source of your throat pain.  Directly visualizing the larynx and parts of the throat that you can't see on physical exam will help your doctor determine if there is a disease process causing your symptoms.

An Otolaryngology evaluation is appropriate to determine if this is a normal structure of something that should be biopsied.
