Careful: With something like this, you need to be really sure what you're dealing with.  You wouldn't want to mistake a tumor for a cyst, for instance.  So, good exam and diagnosis are needed first.  Homeopathy can help some inflammations and infections.  Yet even though i'm a homeopath, homeopathy may not always be the best way to treat a given problem.

Cysts/Penile Shaft: If the patient remains asymptomatic, and generally, it does not get in the way with either urinary or sexual function no treatment is necessary. The only time that you need to get rid of sebaceous cyst on shaft is when there is complication caused by trauma or infection and this would require surgery.
