: Could be. A muscle strain should improve in a few days. If it does not improve or gets worse, it would be prudent to see a doctor to exclude organ pathology as the cause.
One possibility is kidney stones. Drink enough water so your urine is mostly colorless.

Serious: Numerous abdominal problems can radiate  to upper back or shoulder.  Most notable for the left side would be kidney infection and ovary(twisted or infected) and ectopic pregnancy.  You need to see a doctor soon--like tonight

Possible hernia: Your doctor is probably right--a "pulled muscle" may take days to heal, or may worsen if you repeat the behavior that caused the injury. Try a heating pad for this. However, hernias do occur, & may not be readily apparent on physical exam since there are so many different layers of abdominal wall.. A ct scan of  the abdomen may be helpful here for your reassurance.

Abdominal pain: The sharp nature of your pain and the fact that is worse with movement does sound like a pulled muscle. If you're having persistent symptoms however i would recommend that you see your doctor for a complete history and physical examination.

Strained hip flexor : it could be that you've strained a hip flexor muscle and with ice, rest and a short course of physical therapy you should improve if a tincture of time doesn't work.

Hernia: It does sound like a hernia, these tend to manifest after some effort, in this case coughing, and even if it disappeared, you should go see a doctor to get a physical examination. Just to make sure everything is OK.

Consider alarm signs: Constipation &amp; abdominal pain is first addressed by accompanying signs/symptoms that may localize the organ involved: vaginal discharge or bleeding, alteration in periods, pregnancy risk? Fever, nausea, vomiting, altered stool pattern, blood with stool, tenderness, distension? Painful urination, blood in urine?  Recent trauma, herniations? Age? Gender? Risks? Also, what testing have you had?

Could be: It is good that you are exercising. You may take a bit easier with exercise till this heals and then gradually increase the intensity of exercise.
For good health - Have a diet rich in fresh vegetables, fruits, whole grains, milk and milk products, nuts, beans, legumes, lentils and small amounts of lean meats. Avoid saturated fats. Drink enough water daily, so that your urine is mostly colorless. Exercise at least 150 minutes/week and increase the intensity of exercise gradually. Do not use tobacco, alcohol, weed or street drugs in any form. 
Practice safe sex, if you have sex.
