Need follow-up: While some of the liver cysts are benign needing mostly tight follow-up, some others need special attention. Either way you will need a gastroenterologist for follow-up and further decision of when would be the best time to get it drained.

Not uncommon: Kidney stones and liver cysts are not uncommon. Liver cysts are benign and not to be worried about. Very large cysts can be painful but most are small. Kidney stones can cause problem if they start moving into the ureters.

Most probably recurrence of kidney stones.

Medication reaction: Could be from medications you have been given postoperatively. It could be from the actual surgery and any sutures or other things they used during the surgery.
If you are having fevers or weakness or weird vaginal discharge then get it checked out in person. Otherwise you are safe to wait it out and see if symptoms will improve for another 4-5 days.

Possibly: Ovarian   cyst s  depending   on  their   size  may  cause  lower abdominal  pain. They may also  cause  pain  that  radiates to other  areas including the  back. They  may  mimic  the pain of kidney stones. When  an evaluation is  done urinanalysis , pelvic  sonogram  as  well  as  physical   exam  will help to differentiate.

Not typically: If the kidney stone is associated with a urinary tract infection, especially if severe this can make the liver enzymes go up, as can a number of medicines, but the stone itself does not typically do so.

the radiologist stated benign appearing 2.9 cm cystic lesion on ovary found during scan for kidney stone. how reliable is this?

VERY: The Radiologist report speaks "for itself". If the "reliability" was in question, HE/SHE  would have REPORTED that and suggested further imaging. BTW this is called  an "incidental" finding!  No need to worry!
