Irregular periods: Most likely you are not ovulating regularly and you are having irregular bleeding . This can be due either from an excess of estrogen (high BMI, diabetes) or low estrogen states (anorexia, endurance training)

Probably old blood: Unless you have inserted something into the vagina the only thing that would naturally come out that looked like a bean would be a small old blood clot. Brown discharge is usually old blood too. You can monitor this and see if it resolves and then see an obgyn if it does not.

Brown d/c: Brown discharge may be older, deoxygenated blood. However if you develop discharge that has an odor, causes redness, swelling, itching or pain - please seek medical evaluation.

Bacterial vaginosis: Bacterial vaginosis is the most common vaginal infection. It is an overgrowth of normal vaginal bacteria, not a sexually transmitted infection. When it mixes with blood or semen the ph gets elevated releasing the fishy odor. It is easily fixed with antibiotics. You  wil need to be tested for other infections but this is the most likely.

Vaginitis : It seems that you are suffering of vaginitis which could be caused by a bacterial or fungal infection or both. Make sure also you get a pregnancy test as well. Make an appointment with GYN provider in order to get possible testing and treatment for it.

This is common: Abnormal bleeding and spotting is the most common side effect of depoprovera.  See your doctor if it persists.
