i recently tested positive for chlamydia, i took the medication went back 3 weeks later and tested positive again, my partner tested negative, how?

Couple of reasons: First of all you may have an infection that is not picked up on a test (so theoretically he could still be positive). Also sometimes the medicine does not work. Also some tests take more time to become negative. They are DNA based tests and even though the infection is gone it may take a little longer time to show up negative

YES: Chlamydia tests is BAD TEST of FIDELITY. Of course neither of you have cheated.  
False positive tests for the usual NAAT tests are not uncommon. False negative tests are even worse. It depends on who does it, which test it is. Gen probe is most sensitive and specific. Most likely two false negs. 
This VERY COMMON infection should be treated however.  Then go out to dinner.

Less than 2 days: The modern chlamydia tests include rapid tests that can give a result after a few minutes. Chlamydia cultures take several days. If the rapid test is done at a lab, the time for the sample to be processed, the test to be run, the results to be sent to the doctor, and for the doctor to find time to review the result... Takes up to a couple of days.

Not really: When it is appropriately treated it is killed off. However, any re-exposure can bring it back.Some people can carry the germ for prolonged periods with no symptoms and pass it to their partners.

Unlikely: The actual frequency of false positives and false negatives varies with the type of test, but in general, false negative Chlamydia test results are more common than false positives. I would believe your "positive" and treat it. If you two are sexually active, I would treat him, too, since his test may be false negative.

Test of cure: go back and get retested.  Hopefully your partner was treated as well, because if you resumed sex with him  and he wasn't then you likely have chlamydia again.

Both partners: should be checked and treated. Some infections are asymptomatic.

What type of test?: Did he get treated? It is likely that he had infection and was treated effectively and is no longer carrying the organism. He may still have antibody to chlamydia but not the organism. It would not do any harm to get retested by the Chlamydia nucleic acid. See this site for info.

Chlamydia symptoms: Symptoms don't say much:  the symptoms of chlamydia are nonspecific, meaning the same symptoms occur with many other health problems. It is unlikely you still have chlamydia, but it's possible. See your doctor and get tested. Good luck.

A month or more: Chlamydia is an intracellular organism that lives inside the infected cell.  The Chlamydia test is for the Chlamydia DNA, and since Chlamydia does not always kill the cell.  After it dies its DNA is still present until the cell dies.  This can take a month or more.  The CDC recommends waiting 12 weeks before retesting to reduce the risk of false-positive results and unnecessary retreatment
