Yes: HPV vaccine only protects against strains 6,11,16,and 18. So you could definitely get other strains of HPV that cause warts.

Never have unprotected sex.

Possibly: Wart is possible, if it is, it will get bigger over time.  Just as likely to be trapped hair follicle, sebaceous cyst. Warm compresses 10 min/day or sitz bath for 3-5 days.  Should resolve.  If it persists, go to primary care doc for evaluation if you are still concerned

Not protected: Although the first of the three hpv vaccine injections is the most important, if you do not get the other two injections you will not have the full protection against hpv infection. That could increase the chance of you contracting hpv, and of passing it on to future sexual partners as well.

Not the vaccine: Gardasil is one of our most extensivley studied vaccines.  In blinded, controlled trials (meaning the recipeints of a shot didn't kbnow if it was the vaccine or a placebo) involving tens of thousans of patients, the same percentages inthe placebo and vaccine recipient groups got symptoms like you describe.  Be careful when trying to ascribe cause and effect.

3 is better than 1: HPV vaccine is an anti-cancer vaccine protecting against most cervical cancers and probably against anal cancers caused by the same viruses. The vaccine is expensive. With limited money for healthcare, some researchers (especially in less wealthy countries) are studying whether less than 3 doses will work. Two doses seem adequate in younger patients. One dose protects but probably not long enough.

HPV vaccine : The internet includes a lot of misleading information and if you are looking for a reason to support a false claim you can probably support it by looking at the internet. Try googling this "Why People Ignore Facts". HPV has been studied for safety with many studies. As with all vaccine there can be mild side effects. The evidence from several studies supports the safety of HPV vaccine.
