Lactose inttolerance: Inability to digest milk is usually due to lactose intolerance. Just avoid milk products or take lactose free milk products. He should go to his primary care doctor to get a workup to find out the source.

Depends on you: Many people are sensitive or even allergic to milk. Lactose, the milk sugar can cause gas, bloating and/or diarrhea.  Some can get severe constipation. Most milk contains a hormone given to cows to produce more milk. The fda says it is safe but there are no long term safety studies. Calcium supplements come in different types and none work in everyone. Be sure it is tested for lead.

Hard to say: Your question is difficult to answer - many causes of headaches in the evenings, and i would not expect morning protein meal to have an effect. If you suffer reactive or rebound hypoglycemia, that could lead to headaches at midnight based on a high carbohydrate meal at dinner time.

The : The most important thing you left out in your post is if you have seen a medical professional for this problem. If not that needs to be done asap. The easy simple answer here would be gas. Try over the counter beabo or gas-x. Also, you could be dealing with lactose intolerance, try a week with no dairy products and monitor for improvement.
 To answer your question, "is it anything serious"  is very difficult. The most worrisome thing would be a tumor (benign or cancerous) but that is not very likely. However, in order to get to the bottom of this you need a medical work up.

SHOULD BE HEALTHY: Sounds pretty healthy and should be alright. H Pylori is a bacterial infection of the stomach and they treat with regimen of antibiotics and also acid blockers and coat the stomach as well. This seems as though it is bland enough.
