Dark urine: Fi you drink a lot of water in the daytime and very little late evening or before you go to bed, you may have dark urine in the morning. The fact that it clears up when you drink water, is suggestive that you do not have jaundice. If you are concerned however, talk to your doctor.

YES: The symptoms you describe are consistant with a liver disease such as hepatitis, cirrhosis, biliary obstruction or cholangitis.  Stop drinking alcohol and see your doctor.

: You may have an intermittent gall bladder blockage by stones of gravel and boil is not up enough of long enough to develop jaundice. 
Ask about GB studies and check family history of GB  disease.  Could also be cancer of ampulla of Vader that blocks then blocking piece of Ca sloughs off and duct opens again. Have team check stool guaiac as you may bleed when piece of cancer falls off. Discuss.

Need to examine: It is not feasible to provide a meaningful opinion without additional history, physical examination and may be some tests. It would be prudent to see your doctor. 
Have a healthy diet, exercise 30 minutes/day, drink plenty of water daily so your urine is mostly colorless, have safe sex, no tobacco alcohol weed or street drugs. For nutrition: http://www.choosemyplate.gov/.

Misunderstanding?: Havrix is a vaccine to prevent hepatitis A. It does nothing for an infection you already have. My guess is you have a misunderstanding of some sort. If your hepatitis A is confirmed, your doctor would not recommend the vaccine. Even without vaccination, after you recover you will be immune to new hep A infections. Confirm the diagnosis and need for Havrix with your doctor.

Bilirubin: Bilirubin is a yellow breakdown of hemoglobin from old red blood cells. It is cleared normally from the body by the liver and is passed in the bile to help digest fats; it gives stool a brown color. When the liver can't clear bilirubin, it builds up in the body and the skin turns yellow (jaundiced). Elevated levels are excreted in the urine (urobilinogen=brown urine) while stool turns clay color.
