Yes.: It may not be as effective though.  The shot is meant to be delivered into muscle, and depending on your fat distribution, the thigh may have a thicker layer of fat that prevents the needle from reaching the muscle.

2nd opinion: Problems like these can only be correctly handled by your doctor in person.  He/she needs to listen to you, perform an examination and possibly run labs or other tests. That's the only way he/she can find out what's going on and what to do about it.

Sounds accurate: Cannot imagine a neurologic reaction to flu vaccine except that there have been some cases of guillion-barre syndrome (a form of ascending paralysis) associated rarely with vaccinations.  The recommendation you received is good as long as you follow up quickly if you are not getting better and definitely if you develop any other symptoms.

Risk/benefit?: People with egg allergy may have a reaction  because the vaccine may contain some amount of egg protein. When egg allergy is suspected, patients be can skin tested to the flu vaccine. If the test is positive, the severity of the reaction and the risk/benefits of administering the vaccine should be evaluated. Otherwise, there are meds (tamiflu) that can be given if you actually get the flu.

The goal of flu shots is "herd immunity"-- if almost everyone is vaccinated, very few can get the flu and transmit it to others. The flu can kill someone with a weak immune system if you pass it on to them even if you don't get very sick yourself!
