Many possibilities.: The lab tests you had are not sensitive or specific enough to rely on.  I would recommend you see a rheumatologist and have a complete evaluation.  Generalized symptoms like yours could be related to thyroid disease and other endocrine disorders or fibromyalgia if you have poor sleep.  There are also many less common disorders which could explain your symptoms.

Doctor can evaluate: Urine smelling "bad" needs evaluation. Urine can smell stronger (more ammonia or urea odor) if one isn't drinking enough water. It can smell like ketones during fasting or certain medical problems. Some foods give urine odd aromas, such as after eating asparagus. A primary care doctor should evaluate, if one keeps having such aroma symptoms, to rule out a urine infection and look for other causes.

Depends: Herpes lesions typically appear as painful "dew drops on a rose petal", or in medical terms, as vesicles on an erythematous base.  They can occur after unprotected oral, anal or vaginal sex, and remain dormant in the dorsal ganglion, which is why the lesions can reappear during times of stress.   Go to your pcm and request testing for stds to obtain appropriate treatment.
