In brief: See Doctor
If he is sleeping through the night with no serious sleeping issues such as sleep apnea, and waking up daily with headaches and has no other symptoms, such as congestion, yoou need to see your pediatrician.

Time to visit his pedi doc.
Make sure everything is ok at school and home. Is he/she happy going to school? Does the kid feel safe at home and school? Any learning issues? Besides pathological and physical concerns social issues need to be looked at too.

anxiety associated with getting ready for school may be manifested with symptoms like headache and stomach ache. Unless associated with vomiting, allergies, fever, or awakening child from sleep, lab tests rarely are as revealing as a good discussion with the child and his teacher
