In brief: Probably OK, but...

Minocycline is not the usual treatment and there isn't much experience with it, but it would work against most non-STD bacteria that cause epididymitis.
If a particular bacteria was identified (e.g. by urine culture) and is known to be susceptible to minocycline, it might be an excllent choice. And if it's working (pain and swelling improved), keep taking it.
