In brief: Check antibodies

Check thyroid peroxidase and anti thyro globulin.
Up to 40% of thyroid problems can have some degree of autoimmune component.

In brief: May be significant

Some forms of hypothyroidism can be the result of autoimmunity.
Interestingly, hyperthyroidism (grave's disease) is also an autoimmune disease. In some patients, other endocrine glands may be affected as well. That said, there are may autoimmune diseases that have nothing to do with the thyroid. You need to see an internist or endocrinologist to make a proper diagnosis.
