In brief: 2 separate things

Mris do not show all strokes for several reasons (which won't be discussed here).
No diagnostic test is perfect. Absent sensation in the entire throat is quite unusual even for brainstem strokes. Trouble breathing can be caused, again, by severe brainstem stroke. Most likely, you have separate respiratory issue, which could contribute to overall impairment.
