Let's start by saying any medication has the potential to affect a developing fetus.
However, the hormones in contraceptive pills (estrogens and progesterones) are also present in even higher levels during a normal pregnancy. So, while they may affect the pregnancy, they are not going to turn your little boy into a girl or anything like that because these hormones are present anyway.
