In brief: Typical allergy

Your son has an out-of-control immune system, manifesting itself in a variety of ways such as the eosinophilic esophagitis.
You need to be working closely with a board-certified pediatric allergist to maximize avoidance therapy, medication and discussion of allergy shots as a possible mode of intervention.

EoE can be a serious matter and recent studies have shown that a diet eliminating a few foods improve symptoms for many people. Unfortunately, allergy skin test to food has not been too helpful as a guidance on the diet. I am sure that your son has allergic rhinitis and/or asthma as well and these two conditions also require intervention.
