Why does the skin on my stomach feel like it's burning? It is not red at all, but it is extremely sore.

One of the first: things I might think of are issues with calcium and vitamin D or vitamin B12 metabolism. Review your calcium intake and make sure you are getting recommended amounts; perhaps try a little magnesium supplement. You are already taking vitamin D/B12.
