Many possibilities: It could be the type of exercise you are doing that is hard on your body. Jarring exercise like aerobics and running can cause spine/neck pain which leads to headaches. Try gentle exercise like pilates or yoga or swimming. I would also see a chiropractor to get treatment for headaches and neck pain.
