The flakes and brown color that you see in your urine could be blood, or blood and small stone fragments. A simple urinalysis should give the answer.

Maybe vitamin or not: The color change, by itself, would suggest a medicine or vitamin is the cause. But the pelvic pain and tissue clot are not related to that kind of change and might imply something is going on in your bladder (pelvic pain is almost never from the kidneys which are higher up and closer to your back, but something happening in your kidneys could be affecting your bladder).
