Ask your doctor.: If the other PPIs did not work at all, and protonix still does not provide a completely normal result, you should ask your doctor what he or she wants you to take, and if so, what dosage. Protonix (pantoprazole) S.E.'s: Protonix (pantoprazole) is a very well tolerated medication, but in the short term it and other proton pump inhibitors can cause a number of dose-dependent side effects including commonly headache and diarrhea.
