Doubtful: If you had a normal menstrual period since you had sexual intercourse - then you should not be pregnant. Brown discharge is usually older blood being cleaned from the uterus. If you have more than one negative pregnancy test then it is very unlikely you are pregnant. I agree with your Gyno's plan. If you are more than 4-5 days past the due date for a period, you may do an hpt; use first morning urine and follow the instructions carefully. A negative pregnancy test is reassuring but that is also not 100% accurate either way, especially early. From your description, I think the bleeding is from withdrawal of levonorgestrel with a contribution from your usual menstrual cycle. Generally, with such bleeding, pregnancy is unlikely.
