Several reasons: When you tear your acl you not only injury the ligament but can also damage the joint capsule & joint surface. I would discuss this with your doctor to find out what was found out at surgery. In the interim I would suggest mild anti-inflammatories, ice it at night. Is it common to have some popping in your knee after ACL surgery? It's been 3 weeks since surgery. The popping feels like I'm popping my knuckles.
Popping in knee: It is a common occurrence for people to feel and hear snapping and popping in the knee. After ACL surgery your quadricep tendon becomes very weak and when this occurs your kneecap does not track as well in the groove of your knee. This makes it easy to hyperextend the knee and get this popping to occur. This will improve as your motion and quad gets stronger. Scar tissue also contributes to this. Read more
Reconsult: I would go back and see the surgeon who performed your surgery first. It that is not possible I would go see another orthopedic surgeon. It may be from the previous surgery or it may be a new injury. Read more

Scar tissue.: It could be some scar tissue that formed after surgery, or it can be the tracking of your kneecap. Check with your surgeon, for a specific diagnosis, as to what's causing the cracking. Read more

No harm: You would be an interesting case control study to compare differences, but there is a chance that both would function equally well.
