Many possibilities.: Lymphoma usually isn't painful, but the other symptoms could fit. However, there are a number of other possibilities. The thyroid swelling is suspicious for thyroiditis. If that is ruled out, ct scan of neck, chest, abdomen and pelvis may be helpful, or possibly a pet/ct. If it was mono, your most prominent symptoms would be fatigue, sore throat, difficulty swallowing and very swollen neck glands. You did not mention any of those.
How do you know you have an enlarged spleen?
Now, any difficulty breathing is of concern, since it can go from mild to bad to worse any minute- allergy, asthma?

Influenza: The symptoms you describe are classic for influenza and while people talk about a "touch" of flu it is often more like a sledge hammer. At this point I would continue to treat symptomatically with Acetaminophen or Ibuprofen and hopefully in a few more days you'll feel better.
