Exercise: It's impossible to say where your pain is coming from without an examination but it's usually musculoskeletal. Long commutes are difficult on the body and the body tends to complain if it's not getting proper exercise and stretching.

Possible...: It is possible to develop side effects but it is unlikely without some other change. If you started using another medication or supplement that was metabolized by the liver, side effects would be more likely to occur.
