Lots of things: Waking headaches can be from hang-overs (hopefully not every day!), caffeine withdrawal, medication overuse (too many nsaids) or other, more ominous things. The higher your inr (coumadin blood test), the greater the risk of a bleed if you hit your head. High blood pressure and migraine are two other causes and the list of others is long.
