Increased stooling: There are many causes of increased stooling. It is possible the antibiotic changed her bowel flora and is responsible. Continue to monitor her stools and focus on extra fluids, particularly those containing electrolytes. It may be as simple as a change in her diet. If related to : starting toilet training,put him back in diapers till his doctor gets him "cleaned out" & on Miralax with soft stools at least every other day for ~ 2 months. If toilet trained, use a stool like the " Little Looster" to prop his feet so his knees are flexed > 90 degrees. Put him on the toilet for 15 minutes, 15 minutes after supper. Let him blow bubbles, color, etc. Do attend to it ASAP. ...Read more

Possible irritation: Poop can often be very irritating to the skin. If the redness is limited to his scrotum following his poop, that is probably the cause. I would wash him with mild soap and water and use a moisture barrier such as vaseline or desitin on the red areas. Pooh color...: Pooh comes in many colors depending on age and diet. Green is not a problem. The color can change based on the child's diet. Bright red or dark red/black pooh would be of concern as this is a sign of milk allergy. Iron can change the color of pooh to black which is not a problem. As the child is well green is no problem. Yes: How many times a day does he stool? Any blood in the stool? Any abdominal pain? Also you mentioned that his growth chart is good and the physician has no worries.
