Very unlikely: Synthroid is giving you levothyroxine, a naturally occurring compound that the thyroid normally makes. It is remotely possible (< 1% chance) that the headache could be due to a reaction to the dye in the pills. There is: no such thing as Synthroid (thyroxine) "not working". If you take the proper dose to keep your levels normal, it's working. If you have other problems, they are not due to your hypothyroidism. Synthroid (thyroxine) is an exact duplicate of what your own thyroid makes.
