Related or not?: There are lots of possibilities here, all of which can be addressed by a physical exam and appropriate testing. Migraines for example can affect both head and gut ("intestinal migraine"). Please however don't contribute to your stomach upset by taking excessive nsaid's aimed at alleviating head ache. Get checked to rule out more esoteric pathology.

Too early: It is unlikely that your symptoms are pregnancy related, and even if you did get pregnant, it is too early to detect on a pregnancy test. I would plan on taking a test when you get your period, and repeat this test a week later just to be sure.

Maybe it'll be late?: Encourage you to take a home pregnancy test. Reasons for missed/late periods: low body weight, obesity, marked weight ^ or v, over-exercise, endurance athletics, breast-feeding, ^ stress, illness, eating disorders (bulimia or anorexia), anovulatory cycle (no egg released), travel, hormone irregularities, drug use, meds (i.e., birth control) or medical problems. #1 reason is pregnancy.

Go see a doctor: There are a number of things that could cause these symptoms, some could be urgent type problems. You will need to get evaluated sooner rather than later for these, so that you get timely and appropriate treatment.

If not pregnant and having abnormal vaginal spotting along with the symptoms you describe it could be associated with a vaginal infection or any hormonal irregularity. In that case testing is necessary, so if symptoms persist make an appointment with your GYN provider.

Unrelated: I do not believe your symptoms are related to menses. You could have a urinary tract infection and kidney infection so if you are having any abnormal urine symptoms then I would get in to see a doctor for eval and treatment.
