Post nasal drip: could be one common cause of this. When you lie down, nasal secretions fall down your throat and irritate your windpipe. Once you have cleared them out, it doesn't happen until you lie down again. You could try using a decongestant nasal spray at bedtime and anytime you wake in the night with irritation in the area.
