LLQ discomfort: Causes of recurrent llq abdominal discomfort may be identified by first addressing accompanying signs/symptoms so as to localize the organ involved: vaginal discharge or bleeding, alteration in periods, pregnancy risk? Fever, nausea, vomiting, altered stool pattern, blood with stool, tenderness, distension? Painful urination, blood in urine? Recent trauma, herniations? Age? Gender? Risk factors?

The: The first thing you should do is see your doctor for an evaluation and work up. You may have a UTI (urinary tract infection). If no diagnosis is made then you can discontinue the supplements and monitor for improvement. Best of luck.
No short answer: A number of possibillities, if he does much lifting he may be straining the muscles. He may have a prostate infection (that's often back pain though). He could have diverticulosis (pockets in the intestine) and they may get obstructed and/or infected at times (more often left side). Also chronic appendicitis (right sided) is a possibility although the medical community disagrees on of it occurs.

Incomplete digestion: Interesting observation. Would suggest making sure you get the same amount of sleep every night, meaning that if you have to wake up early you compensate by going to sleep earlier. Also keeping a food log may help in deciding if your symptoms have to do with sleep time or type of food ingested in the second part of the day.

Possible stress?: When you say that your doctors do not see anything does that mean they have done endoscopies for the stomach and do not see ulcers? Have they done barium swallow's and not seen anything abnormal in the esophagus or elsewhere in the G.I. tract? Is there are no hiatal hernia on imaging exams or anything else? Have you been extremely stressed out or nervous about a particular thing recently?

At 26 years of age the probability of something serious is low but not unhead of. Again these symptoms cannot be written off as not serious until after your physician does a thorough exam.
