Contrary to popular belief, tomatoes are a fruit, not a vegetable. Citrus and tomatoes lower the tightness of the top of the stomach, and allow more acid to go up into the esophagus.

Diet for GI problems: The recommended diet would be different for each of those G.I. problems. The best diet for you would depend on which of these are actually causing you the most symptoms. I would see a gastroenterologist to help sort out your predominant problem and base your diet on that. Until then, a high fiber diet low in citrus fruits and tomatoes would be a good place to start. Proton pump inhibitors on a daily basis are effective in reducing acid production.
Also, take an antacid (tums, or other) with a glass of water before retiring to neutralize some acid in the stomach. Use pillows to elevate the head.

May not help much: There isn't a formula that is best for reflux... But some may be more agreeable to the baby than others. Elemental formulas are somewhat easier to digest--such as nutramigen/alimentum etc.--but can be quite expensive.
