Baker's cyst?: Several causes of pain behind the knee. I assume no recent trauma--you may have a baker's cyst--basically a collection of joint fluid extruded outside of the joint and formed sack there behind the knee...As it enlarges, it can cause pain and reduces ability to bend the knee. Probably overuse: Since this involves both knees, it is probably from overuse, especially since only the back of the knee. Take more frequent breaks to get up and walk around. Perform simple range of motion activities by moving the knee through full range of motion and stretch at the limits of motion when fully straight and fully bent. Ice may help if pain persists. Apply ice to painful area 15-20 min/hour. ...Read more

Several reasons: When you tear your acl you not only injury the ligament but can also damage the joint capsule & joint surface. I would discuss this with your doctor to find out what was found out at surgery. In the interim i would suggest mild anti-inflammatories, ice it at night.
