"looks bigger"... Does that mean swollen? Given that you're training for a sport that involves running, the first thing that comes to my mind is a stress fracture of a metatarsal. There are other things that can cause pain and swelling in that area, but you should see a podiatrist or orthopedist and get the thing x-rayed. If you do have a little stress fracture, the last thing you should be doing is trying to flex your toes to crack the knuckles.
